Across the country, faculty are using large language models to draft specific aims sections. Pre-award staff are experimenting with AI tools to pull competitive intelligence on funding opportunities. Post-award administrators are exploring automation for effort reporting and financial reconciliation. Departmental coordinators are uploading grant documents into AI platforms to generate summaries. 

Most of this is happening without a policy, without guardrails, and without anyone at the institution asking the critical question: What are we actually permitted to do with AI in sponsored programs, and what will it cost us if we get it wrong? 

The cost, it turns out, can be significant. The NIH has already ruled that applications substantially developed by AI will not be considered original and may be deemed non-compliant (NOT-OD-25-132). The March 2026 NIH Grants Policy Statement revision added AI usage guidelines as a formal term and condition of award. And every time a PI uploads an unpublished dataset or a draft proposal narrative into a public AI tool, your institution’s intellectual property, research security posture, and CHIPS Act compliance is on the line. 

A campus-wide AI acceptable use policy is not enough. Sponsored programs operate at the intersection of federal law, grant terms, institutional research integrity, and sensitive data; it needs its own governance layer. This guide walks you through how to build it.

Why Sponsored Programs Needs Its Own AI Governance Layer 

Most universities have now issued, or are drafting, an institution-wide AI policy. These documents typically address academic integrity in the classroom, acceptable use for staff productivity, and general data privacy guidance. 

That is necessary, but it is not sufficient for sponsored programs. 

Here is why the research enterprise requires a distinct governance layer: 

Federal compliance obligations are direct and enforceable. When your institution accepts a federal grant, it agrees to terms and conditions set by the sponsor. If those terms restrict or regulate AI use; and increasingly they do; a violation is not just a policy matter. It can trigger grant termination, disallowance of costs, debarment, and referral for research misconduct investigation. No campus IT acceptable use policy insulates the institution from that exposure. 

Data classifications in sponsored programs are more sensitive. Sponsored projects commonly involve HIPAA-regulated clinical data, ITAR/EAR-controlled research, CUI (Controlled Unclassified Information), unpublished findings with IP implications, proprietary sponsor information shared under an NDA, and human subjects’ data protected under 45 CFR 46. Uploading any of these into a public AI platform is a compliance breach — one that a general campus policy may never specifically contemplate. 

The research integrity standard is higher. Fabricated citations, hallucinated references, and AI-generated data summaries presented as original findings are not just embarrassing — they are research misconduct. Under the NIH Grants Policy Statement, research misconduct findings can result in award termination, required repayment of funds, and government-wide suspension from federal funding. 

Grant-makers are watching. Research funding agencies including NIH, NSF, and DOD have all begun incorporating AI-related expectations into their policy frameworks. Institutions that cannot demonstrate a governance structure for AI use in sponsored programs will increasingly find themselves at a disadvantage in competitive reviews and post-award audits. 

The Core Risk Landscape 

Before drafting policy language, your governance committee needs a clear map of the actual risks. In sponsored programs, these cluster into five categories: 

1. Sponsor compliance violations. Under NOT-OD-25-132, NIH has explicitly stated that it will not consider applications substantially developed by AI to be original ideas. NIH also employs detection technology to identify AI-generated content in applications. A flagged application creates misconduct review risk for both the PI and the Authorized Organizational Representative who certified the submission. 

2. Confidential data exposure. When a grant administrator uploads a draft budget justification, a clinical protocol, or a sponsor for confidential review of comments into a public AI tool, that data may be used to train the AI model or may be accessible to the platform operators. Most major AI platforms’ terms of service do not meet the data protection standards required by HIPAA, FISMA, or your research data management plan. 

3. Intellectual property and patent risk. Unpublished research findings, novel methodologies, and inventions uploaded to a public AI platform before patent application may constitute public disclosure, potentially destroying patentability under U.S. and international patent law. Your technology transfer office has a direct stake in how AI governance rules are written.

4. Research misconduct liability. AI-generated hallucinations in a proposal narrative, a fabricated citation, a misquoted statistic, an invented collaborator affiliation, can constitute research misconduct even if the PI did not intend to deceive. The institutional liability for certifying a non-compliant submission rest on the Authorized Organizational Representative. 

5. Research security and CHIPS Act compliance. The March 2026 NIHGPS revision added research security mandates tied to the CHIPS and Science Act. Using AI tools operated by vendors with foreign ownership or data access agreements that run counter to U.S. research security requirements can put an institution out of compliance with these mandates. This is especially relevant in AI tools that route data through overseas cloud infrastructure. 

The Five Pillars of an AI Governance Policy for Sponsored Programs 

A policy that actually protects your institution and supports your research office needs to be built on five distinct pillars. Each addresses a different dimension of the risk landscape above. 

Pillar 1: Permitted Use Definitions 

The most foundational element of your policy is a clear, sponsor-aligned taxonomy of what AI may and may not be used for in each phase of the sponsored programs lifecycle. 

Draft your permitted use definitions across four phases: 

  • Pre-Award (Opportunity Identification and Proposal Development): AI tools may be used for funding opportunity searches, formatting and grammar editing, literature review assistance, and budget calculation support. AI tools may not be used to substantially draft scientific narrative, specific aims, significance, or innovation sections. The threshold for “substantial” should be defined — most offices align with the NIH‘s standard that any section where the AI drafts the primary intellectual content constitutes substantial use. 
  • Submission and Certification: The AOR certification of any submission represents an institutional attestation of compliance with all sponsor requirements. Your policy should require an internal attestation from the PI confirming that no prohibited AI use occurred prior to AOR signature. 
  • Post-Award (Reporting and Compliance): AI tools may assist with data visualization, reference management, financial report formatting, and RPPR narrative editing. AI tools may not be used to generate performance data, fabricate outcomes, or create RPPR scientific content from whole cloth. 
  • Closeout and Audit Response: AI tools may assist with document organization and search. Any AI-generated content included in closeout documents must be reviewed and certified by an accountable person. 

Pillar 2: Data Classification and Tool Approval 

The policy must map every category of sponsored programs data to an explicit approval status for AI tool use. 

A four-tier framework works well:

Maintain a curated list of institution-approved AI tools that have passed your IT security review, data privacy assessment, and legal review of the vendor’s data processing agreement. Any tool not on that list requires pre-approval before use in sponsored programs work. 

Pillar 3: Disclosure and Transparency Requirements 

Your policy needs clear, workable rules on when and how AI use must be disclosed, both internally and to external sponsors. 

Internal disclosure requirements should include: 

  • A mandatory AI use declaration in every proposal routing workflow, completed by the PI and reviewed by the pre-award team before AOR signature. 
  • A mechanism for the pre-award team to flag proposals where AI use disclosure is ambiguous or inconsistent with sponsor requirements. 

External disclosure obligations should track sponsor-specific requirements: 

  • NIH: NOT-OD-25-132 requires that applications not be substantially developed by AI. There is no affirmative disclosure requirement for limited or assistive AI use, but the policy should require that any AI use be documented in the grant file in case of audit. 
  • NSF: Monitor active NSF policy notices for AI use guidance, which is evolving. 
  • Other federal sponsors: DOD, DOE, and USDA each maintain their own requirements. Your policy should establish a review checkpoint for any non-NIH, non-NSF submission to confirm sponsor-specific AI rules before submission. 

For journal submissions and data publications generated from sponsored research, the policy should require faculty to follow the applicable publisher’s AI disclosure requirements and document that compliance in the grant file. Manual tracking of AI disclosures is prone to error. Pillar 4: Oversight Structure and Accountability 

A policy without an accountable owner is a document, not a governance framework. Your AI governance structure for sponsored programs should include: 

An AI Use Committee (or expanded Research Compliance Committee mandate). This cross-functional body should include the VPR or Associate VP for Research, the Director of Sponsored Programs, the Chief Research Compliance Officer, the General Counsel or technology transfer representative, and the CISO or IT security lead. It meets quarterly to review policy currency, assess new AI tool requests, review incidents, and track emerging federal requirements. 

Clear role-based responsibilities: 

  • The AOR is responsible for institutional certification of every sponsored submission, including attestation that AI use complies with the current policy. 
  • The Principal Investigator is responsible for ensuring that their research team adheres to the AI use policy for every proposal and report bearing their name. 
  • The Pre-Award Administrator serves as the first-line reviewer of PI declarations and flags any concerns before routing to AOR. 
  • The Director of Sponsored Programs is the policy owner, responsible for annual review and updates. 

An incident response process. Define what constitutes an AI-related compliance incident in sponsored programs, the internal reporting pathway, the escalation triggers (e.g., when to notify General Counsel), and the process for voluntary self-disclosure to sponsors when a violation is discovered. 

Pillar 5: Training, Audit, and Continuous Improvement 

The policy lifecycle does not end at publication. Governance requires ongoing operations. 

Training cadence: 

  • All pre-award and post-award staff: Annual mandatory training on AI policy for sponsored programs, with documented completion. 
  • PIs and key personnel: Briefing at proposal planning stage for each submission. 
  • New hires: AI policy included in sponsored programs onboarding. 
  • Departmental administrators: Annual update on approved tools list and policy changes. 

Audit and monitoring: 

  • Include AI policy compliance as a standing element in internal audits of sponsored programs, proposals and reports. 
  • Conduct an annual review of the approved AI tools list against updated vendor data processing agreements and federal security requirements. 
  • Monitor NIH, NSF, and other agency policy notices quarterly for new AI-related guidance. 

Annual policy review trigger: Commit to a full policy review within 60 days of any material change to the NIH Grants Policy Statement, NSF policy manual, or applicable executive orders related to AI and federal research. 

Common Mistakes to Avoid 

Treating a campus-wide AUP as sufficient. General acceptable use policies are written for broad populations and broad use cases. They do not address federal compliance obligations, sponsor-specific terms, or the research integrity standards specific to sponsored programs. 

Conflating “not prohibited” with “permitted.” The absence of a sponsor rule banning AI is not the same as sponsor approval. Your policy should require affirmative alignment with sponsor terms, not merely the absence of a prohibition. 

Building a static tool list. The AI vendor landscape is moving faster than policy cycles. An approved tool list that is only reviewed annually will inevitably include outdated approvals or miss new institutional-grade options. 

Writing the policy in isolation. The most durable policies are built with input from the people who will operate under them: pre-award staff, PIs, the general counsel, the CISO, and departmental administrators. Exclude any of these voices and you will produce a policy that is technically correct but operationally unworkable. 

Failing to address shadow AI. Acknowledge in the policy that unapproved AI tool use is a compliance risk, define the reporting mechanism, and create a path for staff or faculty to request evaluation of new tools, rather than creating pressure to use them covertly. 

A Four-Stage Implementation Roadmap 

Stage 1: Assess (Weeks 1–4) 

  • Conduct a landscape survey: how are AI tools currently being used across your sponsored programs operation and by your PIs? 
  • Map all existing AI tools in use against your data classification framework. 
  • Review all current sponsor agreements and NIH/NSF policy notices for explicit AI requirements. 
  • Identify your AI Use Committee members and schedule a kickoff session. 

Stage 2: Draft (Weeks 5–10) 

  • Draft the five-pillar policy with the AI Use Committee. 
  • Circulate the draft to pre-award staff, a faculty advisory group, general counsel, and IT security for review. 
  • Produce a first-pass approved tools list based on completed IT/legal reviews. 
  • Draft PI and staff AI use declaration templates. 

Stage 3: Launch (Weeks 11–14) 

  • Publish the policy with a clear effective date and a transition period for existing proposals in progress.

  • Review the approved tools list quarterly. 
  • Conduct annual mandatory staff training. 
  • Integrate AI compliance into your internal sponsored programs audit calendar. 
  • Monitor federal agency policy changes and trigger a policy update review within 60 days of any material change. 
  • Report AI governance status to the VPR and Research Dean annually. 

Governance Is Competitive Advantage 

The research offices that build structured AI governance now are not just managing risk. They are building a demonstrable competency that will matter more and more as AI becomes woven into how federal grants are administered, monitored, and audited. 

Sponsors increasingly want to know that the institutions they fund have the infrastructure to use AI responsibly. Peer reviewers, program officers, and inspectors general are all developing AI literacy. An institution that can show a documented, maintained, auditable AI governance policy for sponsored programs signals exactly the kind of institutional trustworthiness that keeps awards coming, and keeps auditors satisfied. 

The policy is not the finish line. It is the foundation that allows everything else to operate at a higher level.
